It's quite common to have separate systems these days. Mail from "the website", or from the database/backend/jobs, is sent using something like ActionMailer via Amazon SES, or Sendgrid, or one of those ESPs. Mail to/from customer service is received into Zendesk, perhaps via Gmail, Office365 or a mail serer, and replies from Zendesk go back out via... I think Zendesk uses Amazon SES? Caan't remember.
